It looks like that board has fully dedicated 8 SATA ports, so they will not be affected by anything else. The only shared resource appears to be Thunderbolt expansion and the SATA portion of the second m.2 slot.
I understand that 16 lanes run straight to the gpu, 4 to the first M2 slot, and 4 to the chipset.

I am currently running 2 2.5" SSD's to 2 of the SATA ports, and also running a USB expansion card to one of the x1 slots.

My question has 2 parts: First, will i be able to run a 2nd M.2 in the 2nd M.2 slot (total: 2 M.2's, 2 2.5" SATA SSD's, and a PCIE x1 USB card)

Second, does the 2nd M.2 slot run through the chipset? Will it affect the ability to run 2 SATA SSD's and the x1 USB card?
