So my board seems to have a couple issues with waking from sleep:

1) The CPU loses its overclock and resets to the stock clock speed.

2) Only USB 3.0 devices in 3.0 ports wake up. 3.0 in 2.0, 2.0 in 3.0, and 2.0 in 2.0 all fail to power back on.

This only happens when waking from sleep. Everything works as expected after a reboot.

Things I have tried that have not solved the problem:

1) Cleared CMOS

2) Reflashed BIOS

3) Flashed older BIOS versions

4) Reinstalled OS

5) Swapped processor

At this point, I don't know what it could be other than a BIOS bug or faulty hardware.

Any advice would be appreciated. Thanks!
