I'm not sure what the fix for the issues were, but glad it is working for you.

If the LED light on the network connector was not on or flashing when the PC was shutdown, the LAN chip was not awake and could not respond to a WOL packet. That could be caused by the network driver not being configured correctly in Device Manager, or the Windows network driver (not the Intel network driver) was not working correctly with this board's LAN chip.

It seems something was wrong with your original Windows installation, since the two new OS installations worked fine with all the system waking features you use. It seems strange that just a different SSD would cause those features to work, unless the older SSD has a problem.

I had installed Windows 10 64 bit. The light on the network connector did not rise, after shutdown. I have tried many configurations in UEFI and in the network card driver. Did not work. Then replace the SSD with another one with Linux Mint 18.2, without changing the UEFI configuration. With Linux, WOL and keyboard and mouse power on worked as expected. I came back with SSD with Windows 10 and everything worked fine. What OS or version of Windows are you using?

Do you have the Intel Management Engine driver software installed?

For the mouse and keyboard wake, in the BIOS, USB Configuration, try settings Legacy USB Support to Disabled. You may need to click the mouse to get the PC to wake. Also, do you have the Good Night LED option enabled? That might stop the mouse or keyboard from starting the PC.

Do you have the Intel LAN driver installed? Check the Device Manager entry for the Intel networking chip, to see if Wake on LAN is enabled, but it should be by default.
