I need to update the bios on my Z87 Extreme4 and i'm not sure whether to use the v3.40 in the download section which was posted about a year ago OR v3.31 Beta which is from two months ago. One would think the beta bios being posted more recently would be the one to use but its got a lower version number, which is something i've never seen. Typically the most recent release has a higher version number.

Your input is appreciated.

Given the many different formats of the version numbers of ASRock Beta UEFI/BIOS versions, if they match sequentially with the official versions, that seems to be random. Simply using the version number of each type of UEFI update to determine the order of their release is an assumption that we understand the naming conventions used for each type.

I personally would go by the date of the UEFI version, when comparing UEFI types. The more recent the date, the more recently it was released. Given the almost one year difference in the release dates of the latest official and Beta UEFIs, I would use the Beta version, 3.31. Particularly if you are looking for NVMe support.
