This is applicable to X99 OC Formula / X99 Fatality Professional / X99X Fatality Killer - They all have a thunderbolt header.

OC Formula / X99 Pro. have 5 x GEN 3 PCI-e x16 slots - X99X Fat. Killer have 3 x GEN 3 PCI-e slots.

Is it possible to use any PCI-e GEN 3 slot for TH 2 card?

TH 2 card uses x4 lanes

I ask this in case TH card only works in a specific PCI-e slot - And also in the case of OC Formula / Fatality Professional if Ultra M.2 slot is used PCI-e slot 3 is disabled so I'd rather use PCI-e slot 5 for TH 2 card - Then it wouldn't matter.

These are GEN 3 slots so I presume TH 2 card x4 is using PCI-e lanes from the CPU - Please mention

Thunderbolt cards must use a PCIe 3.0 slot to provide full bandwidth. The ASRock Thunderbolt 3 card needs a PCIe 3.0 x4 interface for full bandwidth. It can be used in any PCIe slot that provides PCIe 3.0, which will be PCIe 3.0 lanes from the CPU.

X99 OC Formula etc..../ Fatality Professional is mentioned online as 20 Gb/s and works with Asus Thunderbolt II add in card - My understanding is TH 2 uses 4 x PCI-e lanes for 20 Gb/s

Th 3 uses 8 lanes for 40 Gb/s - To my knowledge AsRock X99 supports up to 20 Gb/s

All slots on AsRock X99 are GEN 3 x16 size slots

So what you are saying is I can choose more or less which slot to use? and there is no one fixed slot for thunderbolt II card.

This is X99 not X299 and max speed is 20 Gb/s on X99

20 Gb/s more than quick enough, what is important is it is Thunderbolt capable
