X99 Extreme6 PCIe switched

I just go a x99 extreme6 and updated the bios to get it recognize the gskill memory. installed win 10 64bit.. installed GeForce drivers and went to turn on sli and noticed that pcie 1 and pcie 3 were switched
so NVidia control panel was showing the 2nd card as main and the 1st card as 2nd..and both were running at x8. I am running a i7 5820k it should be pcie 1 at 16x and pcie 3 at 8x times. I did check cpu and all was fine..i also had a pcie 4x ssd in the m.2 slot..so I removed that rebooted and still the same..should I rma the board to newegg?

Odd, reversed.

This CPU only has 28 PCI-e lanes. No other cards installed? I'd think PCIE-1 may show x8 if the other lanes were consumed and then it falls back to even x8. Conjecture from me though.

Try this With the M.2 slot UNoccupied, Clear, not reset, the BIOS and post back.

Which video cards are you using?

I recently read in another forum about someone saying the order of their video cards was reversed in in the Nvidia control panel. I have not seen this myself, so I cannot verify that personally.

To check on this, open Device Manager, and open Display Adapters. You should see both video cards listed.

Open the Properties for each card, and on the General tab, check the Location entry for each card, and compare that with the slots the cards are in. Note that the PCIe slot identification might start at 0, so the first PCIe slot could be identified as PCI Slot 0, instead of PCI Slot 1.

Does the order of the video cards shown in SLI depend upon which card is connected to the monitor that is designated as the Primary display?

From the specs of your board:

If you install CPU with 28 lanes, PCIE1/PCIE3/PCIE5 will run at x16/x8/x4.

If M.2 PCI Express module is installed, PCIE5 slot will be disabled
.

This matches what you wrote, and does not explain why one card seems to be running at x8.

Is it the SLI configuration screen that is showing both cards running at x8?

The first trouble-shooting item of course is making sure both cards are fully seated in the PCIe x16 slots, with the slot latch closed.

The M.2 slot should not interfere with the slots running at x16 and x8, but as wardog said, clearing the UEFI/BIOS should be done just in case.

It may also be wise to check each card individually and make sure they are both being picked up at x16 when installed alone. 

Put some stress on the GPUs to make sure they are not in power saving mode (it reduces the lanes used). If you use GPUz you can use the built in fur app to load the GPUs and check how many lanes they are using.

these are evga gtx 950's ,not the best but not the worst..LOL...here is what I get in device prop...PCIe 1 is at PCI Bus 6....PCIe 3 is at PCI Bus 4. I downgraded bios to 1.90 and still the same. put cards in friends pc with same cpu but sabertooth x99 and they run fine. I removed all perf's and disabled all Ethernet onboards , cleared cmos and still the same.. PCIe slot 1 is at pci bus 6 and PCIe slot 3 is at pci bus 4..

ok this is weird , went into bios disabled all onboard sata controllers and PCIe 1 now at PCI Bus 4 and PCIe 3 at PCI Bus 6. but I am running windows on usb stick and all is how it should be..with onboard sata off..i am rma the board for replacement..
