I am planning to build a system with Fatal1ty X370 Gaming-ITX/ac (AMD Ryzen 1200) using ECC RAM. Will it works with Kingston ECC RAM KVR21E15D8/16 ?

Not tested, tho it is Unbuffered ECC so in theory IT should work, but you need to test it, dont buy the RAM only if you can send it back in case it doesn't work.
But you have no advantage for ECC RAM only if you need it for very very specific server class applications, on the contrary you will see a bandwidth/performance hit from the ECC code running and from the lower 2133MHz speed that is on the lowest spectrum of DDR4 speeds
