Working on a new build for a family member using the above board w/5600x. I've updated BIOS to 2.80 and the board is still not locating the drive in the 2nd slot. (Which will be the game drive)

In addition to the BIOS update, I've confirmed that none of the SATA ports have anything connected, tried both a Crucial P3 1TB and a WD 770 Black 1TB, and still nothing...

I do have an Intel Wifi6AX kit in the m.2 E Wifi slot, do those share lanes with m.2 #2? I'm running out of solutions and bummed as that's supposed to be the game drive for a 14yo kid. Any help would be appreciated.

WiFi slot shouldn't affect the second NVMe slot.
The only two things I can think of are:
1) Crucial P3 and WD 770 Black don't work in x2 slots.
2) Broken motherboard/chipset.

I have that exact motherboard, and have 970Pro in the first NVMe slot and SK Hynix P31 in the second NVMe slot. P31 is of course running half max speed since the second NVMe slot only has 2 PCIe lanes. Note I'm actually using first 4 SATA ports also. Of course, I'm not using 5th and 6th SATA ports.

I know 970Pro works fine with just 2 PCIe lanes also because I have another one in a different PC doing exactly that.

Some things to try.
1) Go into BIOS and look for anything that might help. For example, disable all SATA ports since you're not using them anyway. Considering I'm not having this problem while using 4 of the SATA ports, it's unlikely to help, but well, it costs nothing to try. And it's just an example. There may be other BIOS options that could affect it. In fact, load default settings and see if it helps.
2) Make sure SSDs are actually functional.
3) Temporarily remove the WiFi card to see if it helps. I don't think it would, but since I'm not using my M2_3 slot, maybe it can affect things.
4) If you can use PCIe_3 slot, get a cheap PCIe m.2 adapter and put the SSD on that. You'll actually get better performance that way because PCIe_3 slot gives you full x4 lanes and is direct to CPU, rather than through the chipset. <-- EDIT: I was WRONG here: PCIe_3 slot is through the chipset also, not direct to CPU, because the CPU only has 16 (to PCIe_1 slot) + 4 (to main m.2 slot) + 4 (to chipset). However, the PCIe_3 slot is still x4, so it can be faster than the M2_2 slot, which only has x2 lanes.

Can't think of anything else at the moment.

Even if this post is more than a year old: I had the same issue with a
WD SN850X 2TB on the second M.2 slot while running a Samsung 990Pro 2TB on the first one.
I read that it sometimes helps to power off, remove power, keep the power button pressed (full reset) and restart. And yes, the WD was found, running on PCIe 3.0 as expected and the Samsung on PCIe 4.0. So, everything good?
Nope. After restart the WD was not found again. Same procedure brought it back but this is not way to operate.

So, I tried to exchange both. I brought the WD on the first socket and the Samsung on the second. And, tata, both found, rock solid. Now the WD runs with PCIe 4.0 and the Samsung on PCIe 3.0 and I cloned my system from Samsung to WD, so it runs on the faster disk.

Long story short: The WD has an issue running on this board in PCIe 3.0 mode but only during detection, if it is detected, it works well. But this is not an option as you need to reboot to often.
In my case the Samsung works on the second slot, so I can only recommend: Check what M.2 drives runs on this board on the second M.2 as it seems to be picky.

BTW: I run Bios version 3.4...
