Problems with 990fx Extreme9

So basically I just got my 990fx back after sending it in for a cracked cpu slot. After getting is back I set everything up and noticed that I could not put my GPU in the first Pci-e slot or else it would cover my pcie x1 slot that I need for my Internet card. So I decided to plug it into the only other pci-e x16. My gpu is not recognized. I googled it and figured out that you could use a pcie x1 card in any slot that is of equal or higher standards. I put my gpu into the first slot and then my internet card into my other pcie x16 slot. It did not work... I figured out that non of my pci/pcie slots work besides my first pci-e x16 slot and my pci-e x1 slot. This would be really no big issue, but I have to connect to the internet and my gpu is too big. I don't know if they are just broken pci slots or if I installed something wrong or if there is a setting somewhere there they are disabled and I can enable them. Any help is greatful. Thank you!

MB: ASRock 990fx extreme9
GPU: Amd r9 290x vapor-x 8gb
RAM: 2x4 1600
CPU: Amd fx 8350
HDD 1x2TB 2x1TB
PSU:600w

I am going to reinstall my old MB till somebody can help me troubleshoot this.

Cracked CPU socket? Are you water cooling?

Don't go pulling it just yet.

Yeah, I was away for christmas and people at my house thought they could put the cpu in themselves as a surprise for me. They ended up breaking 2 of my cpus and cracking the top of the cpu slot. I just got it back from ASRocks RMA service.

And no I am not watercooling.

I don't think so, but I don't know. It's a green card that connects to a pcie x1 slot. It has two connectors where I can screw antennas on to wirelessly connect to the internet

If this helps, I just switched from my old MB which everything was working fine. Every Pci/pcie slot worked.
