My guess here;
Gen1 forces PCIx 1.0 Gen2 forces PCIx 2.0 Auto allows system auto select of PCIx 1, 2 or 3. So the others are compatibility fall backs.

There is no problem. As TANWare said, the Auto setting allows the system to select any PCIe version based on what the hardware capabilities are. The other options in the menu force the lower versions.
